I was just re-reading the PokerStars help page today, and found the cause for this. See Issue#8 on that page.

So the pop-up appeared before behind a pokerstars table where it was my turn to act. It seemed like SaT didn't know which to give focus so it does that weird blinking thing where it's so hard to move the mouse or click anywhere until you stop SaT.
Try this. Download this version:

verify the version number
remove and re-include 888PacificPoker
then test and see if the mouse still gets stuck
