Ok, yeah using the old custom site configs should work. I honestly don't remember if anything has changed. Also for Stars and FTP, you should just use the built-in settings, not custom site configs. Is there a reason you're doing that for Stars/FTP?

Yeah this could be a clue, but we need to know for sure what the problem is. It is strange that everything works when tested by itself.

Hrm.. yes this could be a problem, depending on how you have your custom site configs set up. Again, is there a reason why you're not using the built-in Merge settings?
Can you paste all of your custom site configs that you are using? That way I can take a look
